Here is my workflow:
Document is initially created in InDesign, with all pictures, texts,
video, audio or VR files placed in the right size on the right page. In
the movie options you can check the controller on or off, and some other
settings for the media. Then the whole document is exported as a PDF
document. I am using modified preset for "high quality print" if I am
running it from the CD or hard disk, or "smallest file size" if it will
be downloadable. Setting needs to be change to PDF version 6 or 7, since
they are the only versions supporting QuickTime and interactivity. Then
you need to check "interactive elements" and then options to embed or
link media. You can also set up password to protect it from opening
without authorization, printing, separating pages etc. Next step is to
open PDF document in Acrobat (6 or 7 professional) and set up page
transitions, and some other PDF specific fine tuning.
ps. For viewing any PDF document in a full screen view press command + L
on a mac, probably control + L on a PC.
