It is not the codec. It is because of the autopan sprite Panocube use.
It has been discussed before. Already in Dec on the Quicktime VR list
Andrew knows it and has promised to fix it.
I would never put an autorotation on a big pano which starts at once.
The rotation should not start until it has downloaded fully.
If you have Qucktime Pro you can use one of Stephen Guilies free sprites.
He has a description how to insert the sprite.
The "autorotate5Sec.mov" works best for fullscreens.

If you are on Mac and have Quicktime Pro I can recomend you to use the
Apple Script which Landis Bennet has created.
It is free to download from my page about HQ for 16 bit.
Actually it was made from the beginning as an easy way to batch HQ on QTVR.
There are several other features besides easy insert autorotation sprite

Scroll down to the yellow table.
Just remember the script is in English and only works if your System is in
English. If you have OS X you can easy change system language in the
preferences.
On system 9 you have to change the script to have it work in other
languages.
