colour change across a number of images

I have been doing print 360 images, using Canon 1D-s and 105mm lens. Using
the lens at 50mm I get 18 shots round with a good overlap, which is fine,
they all stitch automatically. However, when I blow up the image and look at
the sky there is a definite line between each image (this is after I have
applied the blending process in AutoDesk Stitcher).
It does not really show when printing up to 3 x A4 sheets but I am printing
these up to 4 metres wide on canvas.then it does show!! How do you get on
with your gigapan images which appear to be blended seamlessly? Does having
the lens shield on affect the outer area of the image?
Any ideas gratefully received.
