I have a CD disk mounted on a mechanics mirror, telescoping to about 1m.
fits in the back of the camera bag and create a perfect small block for the
sun shot, always do two frames of straight sun, then combine in photoshop.

In my experience the way you suggest works in limited cases when sun is not
too bright. Otherwise Nikkor adds some lighting to all the frame area
(probably because of internal reflections). Unfortunately it may distort the
brightness balance of the frame containing sun and will cause some quality
losses in stitching. I think in this case it is better to mask sun while
shooting the second frame without moving a camera. One more advantage of
this way is that you may easily combine two layers in FS before stitching -
it gives you more control over image.

Flare is compensated for, simply by panning 20 degrees. 

This results in the flare occupying a different area.
