I had similar problems with an XT and 10-22mm at 10mm.  I was also 
using PTGui to stitch 2 rows of 8 or 10 shots.  I finaly gave up and 
used 3 rows: 1 level, 1 up and 1 down.  That stitched much cleaner.  
Of course now I usually use the Sigma 8mm instead of the 10-22mm when 
I'm shooting 360s. 
As for layers, I've never read the PTGui FAQ about that, but I just 
generate stitched and layers from PTGui, bring up the stitched image 
and the layer I want to work with, select all of the stitched image 
and copy it.  Then paste it onto the layer image, it will become a 2nd 
layer.  Select that layer and add a layer mask, reveal all.  Then 
select the layer mask and use a black paintbrush tool to paint in 
whatever you want from the bottom layer.  If you paint in too much use 
a white brush to undo it.
